I honestly think they killed Jim, on the day they decommissioned his fathers ship no less, because his dad didn't play along like they wanted him to. I'm not really convinced he was "behind" it as some like to say but he was there on a ship and "in command" but not on the ship that was supposedly attacked. Remember that their favorite tactic is projection.
The topical reason is usually the farthest one from the truth. He probably knew a little too much about who was involved in the events that were happening at the time and was deemed necessary to silence. He might even have known a lot about who was sent to kill him. At least we are still talking about the USS Liberty on his behalf. We'll get justice one day, for him, too.
