Aside from maybe jailing a couple token players and leaving the rest of the corrupt apparatus in place, the only thing that can be done is a military coup.

Step 1: The President picks a bunch of FBI agents entirely at random as investigators. There are a ton of honest agents, so picking them at random puts the investigation beyond the control of the swamp dwellers.
Step 2: Traffic analysis is used to link suspects with known bad actors.
Step 3: Suspects are ordered to turn over copies of all government records in their possession. If they refuse, they go to prison for failure to render honest services.
Step 4: Minor criminals are given all-inclusive pardons and subpoenaed. The ones that refuse to testify get the book thrown at them. We're talking 10 years hard time for obstruction of justice for each question they refuse to answer. And no plea bargains. They have to roll the dice with a 7,000 year sentence in front of a jury.
Step 5: Take that evidence and start destroying major players one at a time. No pleas, no curing of slack, just books being thrown in front of a jury.
Step 6: Offer suspended sentences to people not yet prosecuted if they come clean about everything.
Remember, these people are political hacks, not James Bond. These are the people who kept state secrets on Anthony Weiner's computer. Obama did not install a little slice of the KGB inside the FBI. He installed a herd of barely-competent yes men. It's basically the corrupt cop version of Obamacare.
They do when their boss, the President, can and does fire them for slacking off. I don't think Trump cares much about this issue, but if he did the problem could be solved quickly.
