It's standard security protocol, when the White House is under attack, you move the President and Vice President to separate locations.
That way you don't lose both of them at the same time.
Whoever gets taken out, the other can appoint a new Vice President and carry on.
A White House staffer gets the virus, you have to assume a deliberate attack, whether it is or not, you just assume that it is and act accordingly.
If Trump is staying at the White House, then Pence has to leave, and so he has, probably to a very secure location run by the military.
