It wasn't that dumb of a case.
(Allegedly.) For uploaded content, if the content was determined by megauploads to be the same content as something already uploaded the file wouldn't be saved twice. Another URL would be created that pointed to the original file.
When a DCMA request occurred, megaupload removed only the requested URL. If you know of any other urls to the file they would still work. So mega was leaving the (unproven) copyrighted material on their server that had been identified by the DCMA request.
And then how the case/investigation all played out with intercepting his internet, and stealing his shit, and raiding his place was really dumb. Although I guess it had to play out that way to get a racketeering or money laundering charge (which I'm not too sure mega did.)

Edit:
It's not a dumb case in the US, it is a dumb case in NZ since they can't try him for copyright infringement apparently.
It's a fuckng horrible case in the US. Like... There was no crime committed.
There exists numerous scenarios where file X can be uploaded by user A, then user B but deduplication leaves only one file. Though the scenario can have person B have a legitimate right to the file and person A be the one infringing, thus not fulfilling copyright infringement.
That link is by one of; if not the, most respected copyright attorneys in the US and it explains in detail; sourced, why the case is horrible.
