It's difficult to maintain airtight seals when sunlight or surface temperature fluctuations come into play. Operating underwater also greatly simplifies cooling needs as oceans are a fantastic heat sink.

Oxidation of metals comes to mind.

In order to use bodies of water to cool, you need pipes and oxidation resistant coated pipes tend to crack or get scratched up and then rust and PVC pipe would not have the same heat transference properties.
