Aiming around 1000. Reason I wanted liquid is that I'll occasionally be running some several hour data processing as well overnight and would like to mitigate the noise some. It's been a while since I've had a desktop but I'm well familiar with having a ton of fans working full speed and it sounds like a plane taking off. Wasn't too sure on the GPU. I was thinking a 580 or 590 but I guess I should compare benchmarks.
Not sure about your air vs water claim. Water has a higher specific heat capacity than air. May not matter in this specific application but it's a thing.

$1000 is not a "budget" build. Rather, it is, in the sense that you have a budget. For that much cash, you may as well shell out for Threadripper or something. You have a twisted sense of money's value is fucked as fuck.

As far as M.2 storage...maybe. I was planning on adding ram to match my data size so I wouldn't be hitting disk much other than reading and writing the results. ram isn't terribly expensive. Fast disk though does make a difference in compiling code and running heavy IDEs with all the indexing that happens. SSDs have paid off but never compared it to the faster M.2 storage that's out now. Just SATA based SSDs.
