"Misery" is neat, but definitely play vanilla first. The mod borks a lot of the missions in the game, sometimes including missions that are essential to the progression of the plot.

Don't. First of all, MISERY is only for Call of Pripyat, the third game in the series. Second of all, it's a horrible mod all around. The goal is ostensibly to make the game harder, but it is done in the most obnoxious ways possible - enemies that survive four headshots, enemy mutant spawn rates turned up to 11 for no good reason, everything you pick up has almost no value to the shopkeepers, and so on. I'm not a huge fan of the class system either, since neither game in the series had classes before and I consider that a step backwards.

If you want to play STALKER games, here's a short guide: there are three, in order of release - Shadow of Chernobyl, Clear Sky and Call of Pripyat. Clear Sky is a prequel to SoC but personally I would recommend skipping it, it's so bad. SoC is mediocre unless you get the Complete mod which includes a ton of bugfixes and AI improvements while leaving the core game the same. CoP is good, doesn't need any mods(not even bugfixes).
