IMHO prayer is akin to the placebo effect. There is enough data to suggest that when enough people do a certain thing together for long enough, it effects others in like fashion.

An example of how it can actually help is a church's prayer chain in which they pass on prayer requests where there's a need or some hardship a person is facing so that everyone in the group can pray for it. The actual act of prayer might not do much, but by sharing and getting people to empathize, the ones who are able to help hear about things they wouldn't normally hear about and often get moved to take action where they wouldn't normally. That community aspect is powerful and the end result is a net positive impact.
