No definitive answer is ever given but it's The butterfly effect presumably. In Trunks' time Goku was dead before the androids were completed, meaning the primary objective of "defeat Goku" was unnecessary and the androids didn't need to be made so powerful by Gero. In the main timeline we see multiple changes like this, for example androids #19 and #20(Gero) attack west city, not #17 and #18 like in Trunks' time.

What is there to say that they're more powerful in the living Goku's timeline? From what I remember the only way trunks was able to defeat them in his timeline was after Cell was defeated in the main timeline. By then Trunks was much more powerful. Please correct me if i'm wrong.
