Beyond by DNA analysis, fossils, observation of species in relation with its environnment, the artifical creation of hybrid among subspecies proving the two apparent species to be related, and the study of the propagation of traits in drosophila and peas, at least...

Oh, and the peas one was from a frigging monk.

The whole "On the origin of species" book is about describing a mechanism explaining the differences in apparence and behavior in animal living on neighboring islands.

As for relativity, it has the same problem : We keep finding evidence that prove it right. The behavior of solar eclipses and the orbit of Mercury being the first ones. GPS being one of the concrete application of it ( time drift due to the relative speed of the satellites to us and each other would make GPS completely unworkable without relativity )

I may not know exactly how everything work, but at least I try to understand.
