No. Separation of Church and state is about keeping the Federal government out of religion, not the other way around. The Founders wanted to avoid a Church of England situation, while allowing the individual States to found their own state churches if desired. It was expected that churches would be involved in government.

501(c)3 charities can promote political issues, so long as they don't name any candidate. Because everything worth caring about eventually becomes a political issue.
If this magazine referred to Trump by name, and if they're a 501(c)3 exempt entity, then the've violated IRS rules. One of the first things Trump did (the day after inauguration, iirc) was register as a candidate for re-election.
