Air contracts underground, then heats up as it rises through the house. Both of these pull air through the system. Having the upper window downstream helps improve efficiency, but it could also use a simple flue design.

No the holes in the tower are on the downwind side which creates a low pressure zone. The wind is pulling air out of the tower. If wind reverses so does the air flow direction. Cool air would come out of the ground hole instead of into the home. They must have had a way to close the vents on the tower or to close the ground holes if the wind changed.

It actually doesn't matter what direction the holes are as long as they aren't directly catching wind, the chimney effect will keep the air flowing

Tornado Alley = the midwestern US = where all the food comes from

However, tornadoes, in spite of the potential damage they can cause, are often surprisingly small, and enough early warning is provided that there's enough time to seek shelter. That doesn't mean that your farm or home won't have damage, but it beats living in NYC or Commiefornia.
