Beyond Good & Evil.
I understand it's not the best game, objectively speaking, but it's certainly one of my favorites, due to fun gameplay, endearing characters, and a simple, yet captivating story -- to top it all off, it has one of the better atmospheres of any console games I've played (at least during those generations).
Too bad that the low sales probably force it to be a cult-hit wonder; Who knows what it could have been if more people had heard about it?

Skies of Arcadia was one I really loved. If they re-released I would definitely buy it again. Hell if I stumbled on a original copy copy I would buy it again, pretty sure I still have a Dreamcast somewhere...

LA Noire. It did a great job of making you feel like you were living in that time and place. I think that people expected GTA, and liked it less for not being that.
It's a game that presents adult material without feeling gratuitous. I really liked how it doesn't pull punches, but just presents you with a (surprisingly) bleak world.

I really liked the game, but damn, it was a pain to install. I got it on disc and the Rockstar Social Club took me about 3 days to get it running.

Legend of Grimrock. Both games have been extremely well received and deservedly so, but I feel like it just doesn't get enough attention because of the perception that it's too simplistic, namely the grid movement system.

Mount and Blade. Everyone is talking about Total War, Crusader Kings, and Europa Universalis. But no one talks about Mount and Blade. Do you remember the stories about those awesome commanders that take to the field and lead their men? That is exactly what Mount and Blade is.

Planescape: Torment !
Just remembered this one. Fantastic game, especially for the time (the graphics don't quite stand up today, but that's not nearly the best part of the game).
The metaphors about morality and various philosophical themes, as well as the poetic symbolism -- these really make the story worth following. To top it off -- there's a bunch of endings. Interesting to save a few hours before the end and go through all the endings based on the choices you make near the end of the game.

Planescape: Torment is a great example of a game that largely lets you play it how you want to play it. It isn't all about combat like some other D&D games from that time. You can even talk your way through the final boss if you want to.
