They won't be able to prove the Boss had control of the device. They won't be able to implicate him without outing themselves.
Besides, this guy is the boss, he could surely fire them for their slanderous accusations.
As for finding the device, it is trivial on a rooted phone to detect local signals and with some effort triangulate them.
If you want to avoid detection then you mount the device under the car, stuffed into a suspension cavity or inside a panel like a bumper, completely covered in tar and a bit of gravel to make it match the road grime. You could buy the same device I linked but remove the housing and cram it into a piece of trash.
The game permutations are endless.

Talk about pushing extremes. Buying stuff. Taking time to applying / retrieving from undercarriage.
Boss committing crimes because he found a phone.
Given realistic circumstances/expectations, think my idea is more than adequate.

If the workers ride in the boss's truck, you don't even have to hide the phone. Just leave it. He will return it later and suspect nothing except that the worker is forgetful.

My M.O. is not to directly respond to OP's particular situation but to share tradecraft and learn something. So far I haven't learned anything but here is holding out hope.
If you merit your solution over mine due to it being less complicated, then my suggestion to just tail the guy for a few days should have merit as well. And this recommendation makes no assumptions about whether the boss has any employee passengers in his car. The vast majority of cases the answer to that would be no.
