Essentially this. Though Christianity had similarly barbaric beginnings, it has at least been 'updated' frequently enough to keep up with the emergence of equal Human Rights as they developed.
Islam was created in a way that essentially set everything in stone however, so any attempts to 'modernize' or reinterpret it wouldn't last long, leading to constant infighting.
Admittedly there are now many denominations of Christianity depending on ones' interpretation of a version of the Bible and the others, but you don't hear about them starting wars between each other.

The full phrase is "Render unto Caesar the things that are Caesar's, and unto God the things that are God's". That sure doesn't mention rendering unto Caesar the things that are God's. So there is a basis for separation of church and state there, but no basis for man's law not getting trumped by God's.
